What kind of wood filler should I use? I tried red oak but the clear coat on top of it makes the filler stand out? I have a couple of seams that are not perfect. Will use a General Finish oil based clear coat on it when it is ready.

Do you mean wood putty or grain filler? If it is a grain filler since zebra is multicolored I would probably use a clear grain filler such as Crystalac. If it is wood putty you would need different colors depending on where the void was. Probably the light color between the stripes I would use an ash putty. In the stripes probably a walnut color would work better. Some brands of walnut putty are darker than others. It might be necessary to mix a lighter color with the walnut.
