Should I line up any or as many of the holes of the guide rail to table or should the guide rails sit higher or lower for proper height?

Only way to know that is to set the fence on the saw with a 1/16" spacer holding it up. Then determine the proper height for the rails. This is where some type of support system to hole things up comes in.

Once height is determined, then you can see which holes line up and know where and how many will need to be drilled.

There are several very good tutorials on mounting a T2 to an older Craftsman. The same methods used for those should work with your saw.

Thanks for the tip on a 1/16" spacer, I will use that for mounting height.
