I've used both 24 hr and 5 minute epoxy's to fill butternut riddled with worm holes. I've used the butternut to make a variety of wood crafts. I've used mineral oil on some of the pieces and semi-gloss oil based polyurethane on others. I am please with the results so far but I'm looking fro other ideas…

I've seen some cautions in respect of oil vs water based polyurethanes

Any thoughts or experience in alternate means to use the wood, finish it so there is a smooth surface and not loose the wormhole features?

Sanding well before the first coat and sanding each subsequent coat, with a #0000 steel wool rub of the final finish, is my preferred way to get a smooth finish.
As to oil vs water based, I prefer oil based products. No real reason, just old school, I guess.
